You can use your protected applications, libraries and (visual)components like usual. You are also still able to prejit(ngen.exe) your .NET assembly or install it into the GAC.Please notice that .NET Reactor is not an obfuscator, which only aggravates decompilation by replacing meaningful names by meaningless symbols.
